Wow, it's been over 2 years since I've posted here, but I guess things haven't changed much in that time, other than changing the URLs of the tools a couple times. (The latest version is hosted at http://bbloomf.github.io/jgabc/ right now.)
However, yesterday, I wrote some new code that might be helpful for anyone transcribing Latin text that doesn't have accents marked. When editing the text field of the transcription tool, you can now press <tab> and it will select the first word of 3 or more syllables that doesn't have an accent marked. Once the word is selected, you can press 1 or 2 to mark either the antepenult (3rd last syllable) or the penult (second from last syllable) with an accent, and then select the next word of 3 or more syllables with no accent marked.
Hopefully this feature is useful to someone. Let me know in the comments if anyone has any ideas for how to improve it.
